I added the WPForo plugin to my site, but for some reason the usergroups aren't working as I thought.
I tried setting the "Registered" usergroup's permission to nothing (unchecked all the boxes), but when I login as that user, I can see everything.
Also, is there a way to prevent users not logged in from seeing everything?

What do you mean saying "everything"? Usergroup should be attached to correct Access Role if you don't want to show forums and topics. You should Edit all forums and set "No Access" permission to "Register" usergroup.
