I have 6 sub-forums. However, Subscription Manager only lists 3 as choices.

There is a slight chance some of these subforums had subforum slug changed at some point of time. Could that have caused this discrepancy ? Is Subscription manager storing subforums slugs and perhaps they were cached?

Update User statistic can take while depending on your User's count.

Check the Option(Can subscribe) of the Forum Access given to that Usergroup and Check what Forum Permission(Forum Access) is set For that Usergroup in those Forums which aren't listed in the User Subscription Tab.
